Needing to overturn a 0-1 defeat in Skopje last week, FCK went ahead after just two minutes through Jan Gregus. But a mistake lead to an equaliser a short time later through Boban Nikolov.
An own goal put the Danes ahead once again before half time but things were looking bleak in the second half when Gregus was sent off with FCK still needing to score.
But Frederico Santander headed home a fantastic cross with fifteen minutes to go before a Pieros Sotiriou penalty with two minutes left settled the lively affair.
The draw for the playoffs will take place on Friday at 12:00 and is streamed live on UEFA.com. FC Copenhagen will be one of the seeded teams in the draw.
